First of all , Thank you for creating such a great theme with lots of great features. I am so glad I found your theme.
As I am new to Drupal , I would like to know if there is a reason why menu has to have a path such as taxonomy/term/7 ? What is the relation between these two ?

It's just taxonomy path. It's something like "category" or "tags" path. Menu does not have to have a path like this.
You can use pathauto to rewrite this link to whatever you want
