I got some problems after the installation of the md_avendor_install_profile.
1. The portfolio/project pages aren't working.
2. My error log shows the following error:
EntityMalformedException: Missing bundle property on entity of type comment. in entity_extract_ids() (line 7879 of /xxxx/xxx/xxx/xxxx/includes/common.inc).

About your problems:
1 - Some files in theme were removed that caused portfolio not working. You need to copy theme again.
2 - Please take a look at https://www.drupal.org/node/1941664 for solution.
You can please check files views-view--portfolio-grid--block.tpl.php, views-view-unformatted--portfolio-grid--block.tpl.php, views-view-fields--portfolio-grid--block.tpl.php and other files also. We can not make sure which files you removed and it can lead to more problems in the future.
