When I click the arrow at the top of the page I am able to scroll through the images, but not with the arrows next to the image. See link.

Because the content of your post has only 1 image, so there is only 1 image in the fullbox pop up
The arrow is to move to the next image in a same post (not move to next post)

Sure. You can edit in file tpl in folder templates
There are 2 files: node--full-popup.tpl and node--inline-popup.tpl
