I've tried changing the link of a top level item in megamenu to an external link and it is changing it to a local URI path instead, stripping the http://hostname/.

Could you tell us which your purpose is? We do not understand your problem clearly.
I have made a level 1 item titled Give. I set the Item URL to https://thorncreek.ccbchurch.com/w_give_online.php. I have saved that, but on the actual menu, the link shows up as http://thorncreek.church/w_give_online.php (http://thorncreek.church is my site using the theme). I've tested with other URLs in the menu too. I put in https://youtube.com/thorncreekchurch and the actual link in the menu then becomes, http://thorncreek.church/thorncreekchurch. Megamenu is stripping off the "http(s)://sitename" portion that I'm putting in the field even though it states:
The URL for this menu link. This can be an internal Drupal path such as node/add or an external URL such as http://drupal.org. Enter <front> to link to the front page.
Any update on this?

Do not know which version of mega menu you are using but there is version 7x.1.18 of Mega menu that you could download from your account page (http://megadrupal.com/user/sem-aha), have you tried with it?
