I am having issues swapping over to clean url's, is there a fix for this? I have tried manually swapping via setting.php and this caused an issue with linking. The Clean URL check failed for the site also.

- check if there is file .htaccess in your drupal source. If you can not see it so please copy file .htaccess in drupal source downloaded from https://www.drupal.org/ (version 7.50)
- above solution not working: check if your server enables mod_rewrite or not
