I opened your Hosoren-install-profile with the sample content. The header layout is incorrect. I have attached an image. How do I fix this? It is doing something similar on my ste too. There is a screen grab attached of this as well.

Please go to theme settings (admin/appearance/settings/md_hosoren) > tab "Design" > "Header" then set "default" style for header.

Have I done something wrong? the megaMenu is set to custom and sticky is unchecked, I did this after reading another forum post. But still looks as the first picture above,

I notice when I open up your demo content site, where the menu displays correctly-like this:
The theme menu looks like this:
The list (header, blog, footer setting etc) is laid out in a single justified vertical column. Where as on my site, in the screen shot above, this list is written in 2 columns and doesn't align correctly. Could this be related to the problem? Have I accidentally changed something to do with the template layout?

Please check your jquery update (admin/config/development/jquery_update). Maybe it causes problem.

Also, I noticed when logging out of your account, the page it goes to is missing a '/' after the url and before 'user/logout'.

We fixed menu header.
About problem when logging out: please go to file userinfo.tpl.php (sites/all/modules/custom/md_block_custom/add/template), replace line 58 with

The menu looks good but it keeps getting hidden as soon as a page is loaded. How do I get it to stay at the top of the screen?

We check and can see menu is overlapped in admin mode however, when logging out, it displays normally. You can add CSS code to set header's position a bit lower.
